How do you block these annoying js popup alerts?

You can't with Adblock Plus. You can only prevent external javascript from loading. Although a future version may include the capability to filter html, you can use NoScript or Greasemonkey for your current needs.

If you *really* want to filter it, just use a proxy (but you would need to learn other rules for the proxy as well)
