Periodically I have to re-subscribe to a filter list, usually about once a week or so. Ads suddenly start appearing on pages. When I check the preferences dialog box, the filter list is blank. I have to select "add a filter" and re-subscribe. I'm running FF 3.6 and ABP 1.1.3.

This is a known problem that has been hard to track down. Seeing that it happens so often to you gives some hope that we can track down the problem once and for all.
For starters can you provide us with some more info such as what other add-ons you and plugins you have installed ? Any other information you think is relevant would be appreciated too.
Maybe you could use the Extension List Dumper to create a detailed list.

Might even list other programs installed on the OS too. I have a suspicion that it's some other app that is doing it. Like an AV or a clean up or performance app. But it's the a feeling/suspicion.

The apps I normally run are lotus notes, AutoCad, iTunes, an AS400 client access program, WinDSX (a security system program), a program to access our CCTV supplied by Bosch, and the standard office programs.

What is Free Realms Installer?
That's lots of plugins by the way. While I doubt that any of them is responsible for the current issue, I would recommend disabling any that you don't need. Malicious websites are primarily targeting security vulnerabilities in plugins these days (blog/the-new-browser-security-landscape), no need to have more than necessary.

I think free realms is something for an online game.
I took your suggestion and disabled all plugins. I'll see what sites require me to enable them to work properly and decide if I need them or not as time goes on.
My filter list subscription disappeared again this morning, before the plugins were disabled.
